I'm guessing it's something simple. (hopefully)
This engine is mechanical and I checked the fuel shut off solenoid to make sure it is pulling all the way up. It is/was. I'm going to check for boost leaks tonight. The way I have the afc set up, the injection pump won't start fueling hard until the afc foot gets moved allowing the governor to pull the rack in the injection pump to move the plungers to meter more fuel to the injectors. The afc needs to get 25-30psi to do this. So, if it has a boost leak, this could be the issue. I don't hear a severe boost leak, but that's a place I'm going to look to.
