Every thing should bolt up except the balancer pulley. In 69 Ford us a three bolt pattern on the harmonic balancer for the pulley. That changed to a four bolt pattern in 70 or 71. In 80 ford changed the balance on the 302. Unless your 69 already has the four bolt balencer you will need to find one from a 70's motor to use the 86 balancer pulley. The only other differences I know of are the dip stick hole in the timing cover was removed, you can use the 69 cover with 86 parts if you need to.
Other differences that don't affect you are the addition of a dip stick hole in the side of the block, and the removal of the bolt hole on the drivers side rear for a clutch linkage pivot.
I just put an 82 302 in my 61 Unibody in place of the well used 71 302. Removed the serpintine stuff and put it back generator and all. Only prob was the clutch linkage, with a little fabbing I had a bracket on the bellhousing bolts to hold it instead.John
Topless & loving it
