The only reason to shift it manually would be if the transmission was not set up to shift at the right RPM for the motor, especially if it shifted too soon. Say the motor is built to turn 6500 and the trans shifts it a 5500. Then you would get better performance holding it in each gear until your shift point. Youo can do this with a column shift, but have to be careful not to move it too far.
