rust in cylinder, Pl's help! what do I do???

Hi Everyone, I pulled the heads off of my engine after soaking it for 6 months in a combination of Marval's Mystery Oil, Diesel Fuel & Transmission Fluid. But there is still a little rust in one of the cylinders {at the top, a spot about the size of a silver dollar. I would think that this would mess up the rings if I ran the engine without doing anything about it??? Can I just use a little steel wool to get this out??? If I hone the cylinders can this be done without taking the pistons out??? Some of the cylinders also had a little bit of a ridge at the very top, not much but I can feel it with my finger nail. This motor only has about 3 thousand miles on it. I also pulled the Oil Pan and it looked good down there {no rust}..... Thanks Everyone! Bill
