I would also recommend that you don't run any wires through bare holes or close to heat sources without protective covering. I'd also invest in some good quality tie wraps to dress the bundles up as you go. I would also leave a little slack in every wire, if possible, in case you might need to re-terminate. I would also use good quality terminals. Cheap ones can give you headaches in the long run.
No I won't be running any wires through holes unprotected (that's what the old owner did and I didn't see before the fire it caused, have already purchased grommets, sticky rubber etc., and tie-wraps and velcro wraps to keep wires neat).
